Is there any good reason not to print solder paste on DNPs on ENIG plated PCBs? Want to use a single stencil for building several BOM configurations on a common PCB. The in house design team is saying they do not allow printing on the DNP pads. It was common practice at my previous company to print solder on DNP pads.

I have seen this practice but have never been given a legit answer on "why." If those pads are in the gerber solder paste layer then typically they get cut into the stencil. You build boards to the print. If there is no note or agreement otherwise then its dealers choice.

Ask your design people why they don't allow it. My guess is the answer is a D.R.E. (direct-rectal-extraction) with no foundation.
